The first set of dimensions you listed is for the whole stack with lids open, the second is individual boxes with lid closed. I don't know why there is a discrepancy with the 16" vs 16.2"

Can you put a padlock on these?

yes but you need 2 - one for each side

Do these stack well on top of the larger container? (E.g. can they fit side by side?)

These containers stack together very nicely on top of each other and/or side by side. They are slightly tapered from top to bottom to fit snuggly together on top of each other. I have 32 of these smaller containers stacked on a shelf in the garage 4 high and 8 wide. I don't own any of the larger size containers, but the smaller ones are very stable when stacked together.
